Gauck and Zeman previously met in Berlin last summer.
Gauck arrived in Prague on Sunday, accompanied by his life partner Daniela Schadt.
Later today, Gauck will meet Prime Minister Bohuslav Sobotka and the heads of the two houses of parliament. Zeman will host a ceremonial dinner in honour of Gauck at Prague Castle.
On Tuesday, Gauck and Zeman will go to Terezin, north Bohemia, where the Nazis created a ghetto and a concentration camp during World War Two.
On Wednesday, they will tour the Skoda car maker owned by the German Volkswagen.
During his first visit to the Czech Republic in late 2012, Gauck was the first German president to visit the village of Lidice razed to the ground by the Nazi regime during World War Two. He paid his respects to the victims of the Nazi reprisals.
